I apologize if I threw vaporworx under the bus, but that wasn't my intent, I just wanted to know why people are not using the stock set up and it seems like no one really has a concrete answer, its just assumptions.

You need to adjust the fuel demand based on boost. Vaproworks does it be tapping into the manifold from their website:
The pressureworx system uses the engine Manifold Absolute Pressure (MAP) sensor signal to adjust the pressure output of the fuel pump accordingly.

The factory system isn't designed to be a stand alone system. Its designed around a whole car. The reason its not done is its complicated, expensive, and likely very time consuming. Anything can be done but you'll likely won't find much info on using the factory system.
