This may be a little late for you, I flush mounted the glass in my second gen. I did make the opening smaller and raised the glass. I raised the glass 1/4 inch and made the opening smaller 1/4 inch all the way around and used just the standard glass. I just used a standard moulding around the window that the glass shop had in stock and used a black windshield primer around the perimeter of the glass.
