      4L65E shift issues

      I was wondering if any of you guys with trans experience could point me in the right direction. I have an LS2 backed with a 4L65E in my 67 Chevelle. The trans was fine before it was pulled from the car. I put a basic tune in the ECM in the car from a GTO which is what the motor and trans came out of. The trans controller was also programmed out of the car at the same time. The car seems to run fine but it has no balls out of the hole and it starts out in 3rd gear. If I want to start out in 1st I have to manually shift it. Could it be in the program or should I look elsewhere.
