I am just finishing a LS1 swap in my 69 Camaro and I finally got to fire it up. The problem is that when I try to shut it down the ignition jacks on the fuse box won't turn off. I tested the ignition ports with a light bulb and when I turn the key to the off position the bulb gets very dim and the GEN light comes on in the dash. I'm not sure if this was caused by the LS1 swap or not. I had this car running fine last year with an old 454. The only thing I can think of is that I removed the old voltage regulator because the new alternator has an internal voltage regulator. So now a wire is being run straight from the alternator/battery back to the fuse box when it used to go through the voltage regulator first.
Either that or my ignition switch might just be junk.

I heard of this years ago and I want to say if I remember correctly the problem was in the regulator like you mentioned.

Per painless wiring instructions * Under some circumstances the connection of the alternator will not allow the engine to be shut off. If this occurs a diode will need to be installed inline on wire #914. This will preventthe alternator from back feeding into the ignition system and thus causing the engine to run with the ignition switch turned off. The Radio Shackpart number for the diode is 276-1661. It is to be installed with the stripe towards the alternator.

I had this happen on my 5.3 install when I gutted my harness and made a new fuse block w/ relays.
I ended up wiring in the manual switch to the fan into the same power wire that fed the fuse block.
Needless to say when I turned the ignition switch off the motor kept running until the fan was shut off.
So double check that nothing is wired into the power wire going to the fuseblock.
