I have a 68 Camaro with ls and t56. Leaf spring car 3" lower leaf spring also added 1" spacer to get my ride height. This makes the pinion higher than yoke. Do not know what to do to set angle of rear.

Same angle as your trans output, regardless of their elevation to each other

Welcome to the challenges of lowered muscle cars. The issue now is that under power, the front working angle will get worse. I have the same issue with my GTO and I solved it by using a CV joint driveshaft built by The DriveShaft Shop.

There are quite a number of threads on this subject, I recommend you do a forum search for driveline angle.
