Do you have the gaskets around the doors and trunk lid on yet? I know it's an obvious question but you never know....

About the only thing you can do is lay in the trunk and get someone to run water slowly around the rear window. Do the same inside.....

The rear window, tailights, and gaskets are the main reasons for trunk leakage. As mentioned above, lay in the trunk with a flashlight.

Do you have the grilles installed in the aft door jamb?

If you have no interior and no splash shields on the door and aft panels, it can make quite a mess.
