FD RX7. I've ran with a few LSX conversions and not only are they engineered well, they're more common and even available ready for the track

the m3 you get better suspension, brakes and beefier rear end. also you can get more money for the engine and trans.

Agreed... The BMW is an awesome package, but the RX7 has a lower center of gravity, wider track and from the few conversions i've seen (lsx), it looks like the motor is pretty far set back... I believe there was one at the 2010 OUSCI you could find info on.
Each car has its pros/cons but you are going to have to strip the car of most of its stock components anyway, so do some research on the geometry of each car and see which is better...i'd bet the rx7 comes out on top.

I have had the itch to do a E30 M3 with an LS, or if I had mad fabrication skills (which I don't), I would build a Volvo V70R wagon, or an S60R with an LS, just to F with people.

It seems very odd to me to put an LS in a BMW anything, and more appropriate to put it in the RX7...possibly just because I've seen more of the latter and never seen the former. Both groups of hardcore owners will hate you for it! But I think we are used to that kinda stuff :)
I say put it in the beemer....that Rx is such an ugly car.
