there are four things which require circuits hot in ignition for my car: the alternator, the electric fan, the MSD box, and the fuel injection system. I saw on my fuse block I have a provision for IGN. Is it ok to wire into it like this, with spade connectors?:

I am not the greatest at wiring so I just wanted to make sure this was ok. Thanks for any help/advice guys, can't wait to get this thing started!
You should not wire the electric fan direct to there the fuse will blow as soon as it comes on. You will need a relay for the fan and probably one for the fuel injection too. The MSD box would be OK not sure about the alternator. Looks like you already have some non OEM wiring going on at that fuse block if you don't know what it is you might want to find out specifically I am referring to the wire shoved into the fuse block with the fuse for the radio.

I ran a lead from that same connector to a junction box with fuses so I could fuse each line. Putting so much stuff on the car, that I had to recently install a second junction box. The lead from that connector feeds the junction box and then you run your individual wires to the fused spades on the junction box.

Even with a secondary fuse box, that is still pulling a lot of power through the ignition switch. Take Shep's advice and install some relays (especially for your fans).

I have relays on the fans and other high draw items.
