I was wondering if you can pull the heater box cover that is in the engine compartment with the fender on??

You aren't going to be able to get to two of the screws that are covered by the inner fender w/o at least partially taking the inner fender off. Frankly it is easier and faster to pull the front clip than the inner fender (less bolts and much easier to get to). Curious are you replacing the heater box cover?

The car is a pretty much a complete restoration..
We didnt think about it when installing the front clip.. Now the car is together but the cover isnt installed..
What should I do??

Non AC.....Easier going on, just pull out your inner well to access the screws in the blower fan area.

cool, its easier than it looks really. Don't tighten all the bolts till they are all started.
why yes I am....actually in Kalifornia they are know as off list lowers. I actually sold off my hand gun collection to build one up. EBR disease is very addicting and is spreading since the advent of magazine locks.

it is possible to do it with the inner fender lowered in the rear and the fender bolts removed at the bottom
