is there any reason NOT to run these body mounts other than a more limited tire clearance in the wheel wells?

You end up with less clearance between the trans and trans tunnel and your hood is closer to your air cleaner. You may need to realign your steering column a little, loosen and retighten.
None of this was a big deal for me,you should be fine.
