60s booster, 2000 master

So I'd like to use the power brake booster that's "correct" for my 69 Elky because it has the right angle and mounting points to bolt up.

I'd also like to use a 2000 Trans Am master, since it's appropriately sized for my calipers.

I am pretty sure the rod-length is not correct but otherwise, are there reasons that this is not a good thing to do?

I am not an expert on power brakes, but as long as the MC bolts to the booster and the rod length between the two is set properly, I don't know why there would be a problem. The booster doesn't really know what it is pushing, other than a rod.

The only thing I can think of to check first is the diameter of the master cylinder where it goes into the booster. The later model ones tend to be a big larger and may not fit into the booster. If not, the 1981 Camaro/Firebird booster has a larger opening, maybe it is close enough in appearance to work.
