So I am mocking up my Wilwood master cylinder with the prop valve but am wondering if during final assembly I should use some teflon tape or something else on all the threads when I assemble it for the last time ?

The only teflon sealer you should use is on tapered pipe threads (NPT), not the flare fittings. Some of the prop valves have the 1/8" NPT brass adapter fitting that adapts to the 3/16" flare. Do not use sealer on that flare.

Also some people may tell you to not use teflon tape, but use a paste from the hardware store. It's a little more expensive but a much better product.

The Wilwood master cylinders use a face seal between their adapter fitting and the MC, and the outlet ports are either 3/8-24, 1/2-20 or 9/16-18 inverted flare fittings that require no sealant of any kind. As Dale mentioned above, thread sealant should only be used on NPT fittings. You can buy bottles of thread sealant rated for brake hydraulic systems for the "speed-bleeders" from a variety or sources, or opt for an industrial equivalent from Loctite or someone similar.
