I have a Baer brake T2 set up with a Wilwood M.C.( 1inch bore), no brake booster. My problem is, the brakes are not stopping me fast enough. I gravity bleed, brake pedal bleed, and vacuum bleed several times. I even sent the M.C. back to wilwood for an exchange. I have all new lines stainless steel and braided hoses. I don't know what to do. My questions will be. Is the bore to big for a none power assist M.C.?

Bore too big, probably not. All the power assist does is make it so you don't have to press the pedal as hard to get the car to stop. I am assuming you are just making up for it by pressing the pedal harder. Most people past the age of 14 would have enough strength to do this.
Now let's look at the number one cause that it could be.
When you press the brake pedal down it pushes the piston in the master cylinder forward. Typically the stroke on the master cylinder is 1"(you may want to verify this). Once we know the bore and stroke, just like an engine we can figure out the cubic inches (VOLUME) that we will displace when we move the piston a full stroke.
Next we need to figure out how much fluid (VOLUME) we need to put into the calipers to move the piston(s) out enough to apply enough pressure to the pads to make the car stop.
Now it gets simple. If it takes more VOLUME to move the pistons out enough to engage the pads, than the VOLUME the master cylinder can produce by depressing the piston all the way.......HOUSTON WE HAVE A PROBLEM.
It's simple volume. I have answered at least four of these same kind of questions in the last 60 days. It's a common problem.
Now to save you some time, the manufacturers of the components should know if the combination you have sounds right, is borderline, etc. however in the event they do not, figuring it should be easy. If you need help, PM me. I am not guarenteeing this is the problem, however it's undoubtedly where I would look first.

I had tec support from wilwood. We went through piston bore size and testing of the m.c. under pressure. I bought the brakes used. The original owner upgraded to 6 pistons. To refresh the rotors I had them cad plated. Don't know if that made a difference.

Do you think having the rotors cad plated to look new might have a negative effect on the brake pads?

Baer makes a T4 caliper (what's a T2?)...is that what you're running? If so, I would run a 7/8" bore MC (Wilwood 260-9439) in a manual brake configuration with a 6:1 pedal ratio. As for the plating on the rotors, assuming that you can generate enough pressure to properly bed-in the pads and rotors, it shouldn't be an issue, although it can take slightly longer to complete the bedding-in process sometimes depending on the pads.

Track 2(old school) what problems will I have from running the 1inch bore?

Baer Track or Track Plus kits used the equivalent of a 1996 C4 (PBR) caliper with twin-38mm pistons with an effective piston area of about 3.53 square inches. The problems you'll have running a 1" bore master cylinder in a manual configuration will be a lack of pressure, leading to low brake torque and excessive pedal effort, such that tire lockup may or may not even be achievable. You haven't stated the year/make/model, however the heavier the car, the worse the symptoms with respect to low brake torque.
